At the very beginning they seem to be shooting on the ship's shields. The color will change depending on how much power the shields have left, from blue down to red. Some weapons can easier penetrate shields than others.
The ships right now have health pools in different parts of them, this is intended to change to a more physics-based damage model in the future(similar to "Next Car Game" aka "Wreckfest") if I've understood things correctly.
"Must" is a strong word, how about "recommended" instead :)
