Super Metroid was a monumental triumph of interactive art, a game that achieved new heights in presentation, level design, and pacing, and despite a few flaws, manages to hold up astoundingly well to this day.
All of these were excellent sequels, though some of them (Read Dead, MGS) were so far removed from their prior entries that they were practically franchise reboots.
That said, I'm surprised to see no Zelda title on the list. ALttP was a huge leap over Zelda 2, and OoT was another successful transition. Speaking of Nintendo, Mario 64 also pretty much defined 3D platforming.
Oh, and GTA3. Hard to ignore that one. And for our current generation, COD4 is probably the most influential sequel. OK, I'll stop there. Too many sequels...

I don't agree with the Team Fortress Classic being an improved sequel. Not a fan of the cartooney approach that the newer TFC displayed, and the original wasn't a mod for Quake it was a Half-Life mod that far outlived the online aspect of Half-Life. How did they get that wrong?
Street Fighter 2 over Street Fighter is probably the most notable one there for me.
